I am pretty sure that this is a duplicate of a race condition in the apt
cron job that removes old downloaded packages. This is fixed now in
update-manager (in hardy). Please reopen if that is still a issue.

I ran a manual aptitude update and dist-upgrade since, so this may be
misleading.
