Thanks for taking the time to report this issue and make Ubuntu better. This definitely seems like something related to etckeeper first, so I'm moving it there.
Based on the documentation [1] it looks like once you've setup etckeeper you should only be using etckeeper itself to commit changes, and use bare vcs commands (git, bzr, etc) only for reviewing changes. So I'm going to mark this as invalid.
