This reappeared for me with kernel 2.6.31-17-generic #54-Ubuntu . Put
reboot=b back to the grub linux command line, and the problem was
fixed. 2.6.31-16 was rebooting OK. My machine is a Dell Precision 690.

Walter, the solution for this kind of problems is model specific.
There has to be a quirk in the kernel that basically says: If the
computer is an Optiplex 745, then default to reboot=bios. So you are
better off opening a new bug report for Dell Precision 690 than to
comment on one for Optiplex
This patch is in the Intrepid kernel. Marking this Fix Released.

This issue appears to be fixed in vanilla 2.6.26 with the following
patch

The fix sets the special reboot for all machines of Type Dell OptiPlex
745.
