I have two computers, both on gutsy with Compiz effects enabled and they
both suffer from this problem in nautlius and synaptic packet manager.

I'm having exactly the same problem on gutsy now. I'm working on a HP
Compaq nx9420 laptop. See attachment with screenshot of `Listen'
application. It happens also with Texmaker, Nautilus, ...

Happens to me with Ubuntu Gutsy installed. It's not very big, but
annoying when you change the virtual desktop as the side is 3-5px on the
other desktop, so the app will be in the bottom taskbar also
