Neither root nor my normal user has any of these files/directories - the
problem still remains.
Not sure whether I can fix it by removing some packages, but trying to
reinstall kile did not help at all.

Had the same problem.
After deleting /root/.texmf-config/ and /root/.texmf-var/ everything worked
fine for me.
I guess the problem is due to "getnonfreefonts" (-> fonts like Arial...)
which must not be run using sudo.
