I also have this issue. For the record I believe it's been happenining
to me since about 12.10? Maybe 13.04. I've been using the same monitor
setup though.

Also, builtin monitor appears as Off in settings, and on the right
side from BenQ 24, it was put on the left side in my standard
settings.
After setting it On, and pressing Apply, builtin monitor turned on.
