Marking it as duplicate, I've installed a bunch of the scopes listed by
Alan (but not all of them), and again as in the original bug report
ssbscope is causing problem.

doesn't seem to show this same issue. altho admittedly only installed/favorited
3 of the scopes, will retry with full list

ok, so once this bug occurs, you can uninstall/reinstall a scope - and it'll
automatically show up as favorited.
you can try this with just 1 scope and after reboot it will again re-disappear
from installed list and not show up as favorited.
seems relate to number of installed scopesmore

and confirmed on mako # 154 ubuntu-touch/ubuntu-rtm/14.09-proposed
went ham on it, added a bunch of scopes...so must be a breakover number
somewhere

This is most probably a problem in unity-scopes-shell, then, that's
storing the favourites list and then exposes them to the dash.

ok...so uninstalled all the not seen but installed scopes except for
like 2did a reinstall on one of those, showed up in favorites,
reboot disappeared. so it seems once you pass the threshold,
uninstalling doesn't help recover
