Binary package hint: openoffice.org
It's somewhat random, but I suspect it's a focus thing. No options in
the Slideshow Options will change this, but sometimes the navigation
window will appear in the wrong monitor during dual-monitor
presentation, and fall underneath the slideshow.
I tried closing and reopening the navigation window using Ctrl+Shift+F5,
but it won't do a thing, or, at least, the navigation window stubbornly
stays behind.
