I had the same issue with a Dell XPS 13 and Apple MiniDP to VGA adapter.
Updating to kernel 4.3.0 fixed it.

{VGA,HDMI,DVI} adaptor and successfully got my monitors native
resolution.

Little more context: I have the same issue and, like Gareth, am also
using Ubuntu on Mac hardware (Macbook Pro in my case). That means the
external monitor connects via a Thunderbolt port.
