config phase says

The Roberto workaround works for me.
Instead of of disabling universe, I've added /etc/apt/preferences.d/owncloud
with :
Package: *owncloud*
Pin: origin download.opensuse.org
Pin-Priority: 900
Then purging and reinstalling owncloud-client fix this issue.

My workaround for installing official (and working) owncloud client on
Xenial:
0) Purge 2.1.1+dfsg-1ubuntu1 with broken indicator support. "sudo apt-get purge
owncloud-client" && "sudo apt-get autoremove""
1) Disable universe ubuntu repo (which contains 2.1.1+dfsg-1ubuntu1)
2) Enable *both*:

Same issue here, icon disappeared after upgrade to 16.04. I'm expecting
many more reports to roll in since 16.04 is being rolled out.

Seriously, I think that the only way getting out of this issue is
waiting until the owncloud developers will release the 16.04 repo. My
other computers will upgrade to 16.04 when I'll get a full working
owncloud client for my cloud. Please, test packages before committing.

settings. The version in ubuntu's repos is outdated and has a big
usability problem. The other one has a much bigger functionality
