Thanks to http://ubuntuforums.org/archive/index.php/t-2013200.html I had to edit and remove the offending line from /root/.synaptic/synaptic.conf So it would appear that Synaptic stores settings that cannot be updated automatically, despite having to be run as root to use in the first place. --
