Public bug reported:

Starting from 16.10, Ubuntu MATE developers switched the whole MATE
Desktop Environment to GTK+3. As a consequence, mate-indicator-applet
now uses indicator-application instead of legacy indicator-application-
gtk2. But indicator-application uses .desktop file instead of D-Bus
service (I guess it has been changed in [1]), and indicator-
application.desktop file doesn't know about MATE:

[Desktop Entry]
Type=Application
Name=Indicator Application
Exec=/usr/lib/x86_64-linux-gnu/indicator-application/indicator-application-service
StartupNotify=false
Terminal=false
OnlyShowIn=Unity;GNOME;
AutostartCondition=GNOME3 unless-session gnome

So, currently indicator-application doesn't show up in mate-indicator-
applet on mate-panel as the service isn't running. If I run indicator-
application-service manually, indicator-application works as intended
(e.g. nm-applet is switched to it instead of using tray icon).

Please, let indicator applet know about MATE.
