Note to my last note. This only solves my problem that I thought was the
same as the original problem (it might be but upstream has only fixed
the controls and that was all I needed).

I believe the GUI not on top is related to this (the bug generally
places video output over everything else).
The problem:
1. Use Gnome
2. Disable desktop effects
3. Start xine
4. Right Click the video window -> Settings -> Setup...
5. Configuration level: Advanced -> Apply
6. Windows stacking ->
