Well, it appears that there is no standard interface in linux to query
'hidden' attribute.
(in fact there is - in unix world all hidden files start with '.')

example, when nautilus or bash asks for reading/writing of .hidden

Meanwhile, a solution would be ability to manually hide files.
How about simple config file/gconf entries to say which files to hide, and
I don't use windows much, but I have to use it for my assigments, and I
hate all these registry files in my home folder
