The problem seems to be resolved, it works now. I did an apt-get update
and apt-get dist-upgrade and it works now.

For the packages that are being automatically removed, this is because I
created my own debian package that depends on all the software I
normally install. The dist-upgrade removed it, I will simply put it back
after the upgrade.
The package can be found in my makeshift repository here
