I kinda fixed this by adding !(class=Seahorse-agent) to
compizconfig-settings-manager - General Options - Focus Behaviour - Focus
Prevention Window.
Usually works, almost always brings the top, but occasionally doesn't give it
keyboard focus.

Ok, I forgot important factor - Desktop Effects must be enabled. Without
them, this dialog behaves without this glitch.
