Same problem here, trusty 64bit xubuntu. There are some things which I
believe can be responsible for this, but not reliably reproducible:
- changing files of the displayed folder, for example
deleting/creating/renaming files very frequently (>20/s) using a script
- displaying a folder where file

It seems to be the same problem. When I wrote the above (2008-07-19), I
was not copying from Nautilus to Thunar. I have had it happen on
Nautilus by itself several times.
