I think I have finally managed to find out where the problem is. I ran gksudo displayconfig-gtk and changed driver from i810 to choose driver by model and selected 845. It is put at 945. When I changed that I clicked ctrl+alt+backspace and it tried to log back in and it had some configuration problems. When I change back it does no longer have the problems with moving files and such.
How to replicate this problem 1) run displayconfig-gtk with gksudo 2) Change driver from 945 to 845 or someone else 3) restart X by pressing ctrl+alt+backspace 4) You will be getting an error message saying that there is some problem with the configuration, and that Ubuntu is running in Low Graphics mode.
