I just noticed that the halo will re-appear at random (with no obvious
event causing it). For example, I was browsing launchpad and suddenly
the "halo" appeared around all of the windows again.

I ckecked - the halo is back when I reboot. Sorry failed to mention in
previous post that I am also using the proprietary drivers.

I can confirm - Also using nVidia 8800gts and same halo, also features
around the top and bottom panels. It seems like the shadow effects that
are rendered in Compiz are rendered in photo negative.
Funny it is listed as a bug, I quite liked the effect and was rather
distraught when it disappeared.
