I recently noticed this problem on fresh Ubuntu 10.10 install with openjdk-6 I did some source lookup and it seeems that javaws uses xdg-desktop-icon util for shortcut creation. I believe this problem is caused by bug in this util. I reported it as #664099 -- javaws always use Desktop
