on many different computers, and is not a software problem. It is not
something that can be fixed in Ubuntu.

I installed a separate PCI card that has USB ports. If I connect the USB
disk to one of the card's USB ports, the disk will shut down with
computer. So maybe the fault is in the USB ports of the mainboard.

To make clear what I meant in the previous message: The computer does
not shut down by connecting the USB disk to a USB port, but if I have
connected the disk to a USB port of the card, and then I shut down
computer from linux, the disk stops spinning,

If I disconnect the USB disk and power cord from the computer and then
connect power cord and the USB disk to the computer, the disk does not
spin and there is not LED on in the USB disk, although there is LED on
in power supply of the computer. If I then turn on computer, the LED of
the USB disk
I can not reproduce the problem that happens on startup always; maybe it
depends on USB port or on additional USB wire.

I don't understand your comment. Which comment do you refer to? The
drives are USB-powered only, so the USB ports remain powered after
shutdown. There is no setting in BIOS to wake on USB.
