It could happen because of non-standart symbols in Gmail label names,
like |. I've renamed all my labels using only A-Z,a-z and _
symbols, and that's solved the issue.

I also tried the instructions here

OK, found a solution for this particular problem: you have to delete the file
/.checkgmail/prefs.xml
and start checkgmail again. Then you will be prompted for the preferences again
but this time everything works fine! Don't know why, but somehow the old
preferences-file caused some trouble with
