The default behavior was changed so that Transmission adheres to the Gnome Human Interface Guidelines. To minimize to the taskbar click on the Transmission's taskbar icon. If you don't have an icon of Transmission in the taskbar, enable it via the View menu. ** Changed in: transmission (Ubuntu)

It seems very strange to mee, since no one ever answered this and it seems pretty annoying.
