For me it works fine now. Thanks!
I have the latest packages from the lauchpad repository, and it works
fine. Actually I don't know which package fixed this issue, becuase I
have checked it just now, after I saw the activity on this bug.

In jaunty you have a checkbox well, that's nice, however this is an
issue with intrepid and this bug was reported for intrepid. Can we
please keep THIS bug post limited to intrepid and open a bug report for
jaunty when it is released ? We are here looking for solutions to a
current release OS bug.
I went ahead and installed the new intrepid PPA release and I noticed
that the system setting check-box is missing. Since this is missing,
how can I make my wireless connection auto-connect at boot time without
having to log into my desktop?

I too have this problem, however I am not sure the details are the same.
As stated, when system setting is checked for a wireless connection,
upon reboot the status is reverted to the previous state where its
unchecked. this results in frequent connection/disconnection from the
AP. The symptom
I'm experiencing the same issue with a fresh installation of intrepid.
Connections not marked system are retained, but those marked system are
not. Additionally, a 'non-system' setting can not be changed to system -
this setting is also lost.
$ dpkg -l network-manager* | grep ^ii

OK, this seems to be tricky and there are a bunch of problems involved
here.
Fausto, can you confirm that your bug evaluation in description is still
accurate with the latest NM in intrepid?

Alexander, I just tested it again and yes, bug is still there in latest
NM (0.7~~svn20081018t105859-0ubuntu1).
