I've tried to figure out the cause of the bug and replaced the patched ru file with one I've found on the xorg website. Surprisingly, everything works fine, including the -/_ key. Unfortunately, I cannot understand the full structure of the xkb configuration, but it looks like the original problem

It can be fixed quit easily by changing /usr/share/X11/xkb/symbols/ru file. In the phonetics section a line key {[ minus, underscore ] }; need to be added and lines like key {[ Cyrillic_ya, Cyrillic_YA ] }; should be changed to key
