Interesting. I run: # xdpyinfo | grep dots and get resolution: 106x105 dots per inch yet in the Details tab on System->Preferences->Appearance->Fonts it shows the resolution at 96dpi. I had to downgrade to Ubuntu 8.04 to get some work done - do you think just changing the DPI to 105 would work?
