With the fade compiz plugin enabled this is done automatically, als it fades
when the mouse cursor moves in/out the bubble.
The only problem is that the notification flickers (sometimes) when fading in

Ehm... what you just commented on there does not match this bugs title.
There you're talking about the notification-bubbles content (the text),
which you'd like to see fading, if it changes during the life-time of a
bubble. In your last comment you refer to the compiz-plugin fade,
