After further investigation I am certain this is a compiz-bug and not
notify-osd's fault. The same background "flashing through" happens for
the screensaver-unlock dialog popping up as well, which is totally
unrelated to notify-osd. This shows the exact same behaviour of the
fullscreen window cover

it seems to be a bug with notify-osd as the problem seems to be there
only when the new notifications are displayed when any program runs in
fullscreen mode.

I don't know if this helps (?) but I can confirm I have the same problem with
this conf:
Jaunty r9.04 (64 bit)
Gnome 2.26
Problem disappears if desktop effects deactivated
Problem disappears if "Undirect Fullscreen Windows" deactivated in Compiz.

Ok, it looks like it's compiz related. Everything works great with
desktop effects turned off.
