Hello, I had the same problem with Ubuntu 9.04 amd64 running kernel
2.6.28-11-generic.
I have now installed the mainline kernel 2.6.29 from
http://kernel.ubuntu.com/~kernel-ppa/mainline/.
Since then, I haven't experienced the problem any more. So maybe it's a issue
of the current ubuntu kernel,

That's not a gnome-session bug if you're getting as far as usplash.
Could you please boot without quiet and splash and observe the last
messages that appear on the console when you shutdown from your
graphical session.

Next time this happens, can you switch to a text console by hitting
ctrl-alt-F1, log in there, and then run sudo poweroff and see if the
machine will come down?
If it won't then running top might tell you what the machine is stuck
on.
