gconf-sanity-check-2 exits with code 256 on Xorg start

I got the same message after upgrading to karmic, running the sanity check from
a tty when the error appeared showed that
/etc/gconf/gconf.xml.system
was missing. After creating the folder with drwxr-xr-x permissions the message
disappeared.
After upgrading a different pc I got the same
I did a system update on Ubuntu 8.10 and rebooted.
After the installation, the system reported a broken package with
libgconf2-4.
Hence I restarted my computer thinking that I could install the broken
package afterward.
Now when I boot up my system this error message appears:
