If you're logged in as root you should be able to delete it. Try
'sudo rm /etc/apt/apt.conf' from any prompt in a console. Make sure
nothing (such as Synaptic or any otehr package amanegr / software
installer) is running first. .

I am new to linux. i too have a similar problem. the only thing i could
understand from this is old proxy settings are saved in
'/etc/apt/apt.conf.' but i don't know how to find this location. But i
tried one thing, i opened home folder and removed /home from the box 'Go
To' and pasted the above ad
Same problem here like Mithridates. On another computer 'unset
http_proxy=' temporary solved my problem. It didn't work on mine...

I was unable to find "/etc/apt/apt.conf" my directory was "/etc/apt/apt.conf.d"
which did not contain any proxy settings.
Removal of the folder also did not resolve the issue as an attempt to update
the lists again attempted to go through the old proxy.

I have a similar problem.
I recently moved out of a proxy and now the update manager will not work
because it is still using the old proxy settings, despite having the global
proxy settings disabled. I have managed to work around this by using apt-get
which is unaffected.
