I have similar problem using Kubuntu 9.04 with vanilla 2.6.30 kernel, sound skipping is present in mplayer (and all of it's frontends) but no skipping in all xine-based apps (amarok, kaffeine, etc.) and vlc. It seems that this is a regression in a new alsa code:
