Just ran into this very same issue, and tried out Meld 1.3.0. It works
great and does not show me false positives on CR issues. Now if only
this would get released into the standard Jaunty repositories as an
update to meld, that would be great!

You just confirmed that the version in Karmic is working fine, so I'll close
this bug report.
For Jaunty, you can still use my ppa, as I don't think it's worth a SRU (Stable
Release Update).
