Super key not working unless shift pressed on Toshiba Portege

Found it!
I removed my Lock Screen shortcut (Super + L) and it works. So this
is still a bug.
The bug is: If you use the Super key in your Gnome keyboard shortcuts,
you cannot use the Super key in your Compiz shortcuts. This is
obviously wrong.

Super key not working unless shift pressed
It works fine in a new user. How strange.
Any ideas how I can locate the offending shortcut in my user? Nothing
happens when I push the Super key so there doesn't seem to be anything
attached, although there obviously must be?

You could try resetting your compiz settings. In compizconfig settings
manager click on Preferences (lower left) and then the Reset to Defaults
button. If that doesn't fix it check System-Preferences-Keyboard
Shortcuts. If _that_ doesn't fix it some app you have running (perhaps
on startup/login)
It does certainly look like you have something assigned to the Super
key. Can you reproduce this problem with a new user account?

Thanks for the comment, but I had a look and found nothing mapped to the
Super key. Everything is mapped to XF86 bindings.

I think the problem might be that you have a keyboard shortcut assigned
directly to the super key. In my case I accidently assigned mute to the
the super key under system preferences keyboard shortcuts. Check to
see that you don't have anything assigned to super. Let me know if this
helps!
