As Guillermo said in comment #5, this was already fixed.
Furthermore, I just tested that the client is robust enough to support
the deletion of ~/.cache/ubuntuone directory.
So I'm closing this as "fix released".

Hi Facundo,
This bugs ins't about partials, but about deleting syncdaemon's
metadata.
This version of the client used ~/.cache/ubuntuone/syncdaemon to store
metadata, this was fixed and now the metadata is stored in
~/.local/share/ubuntuone/syncdaemon

the .partial files are stored...
