I've got this exact issue on a netbook. I don't have this issue on the
old laptop (same package version.)
I'm guessing this is due to the different window manager setup, or due
to an X race condition based on the driver.
pinentry-qt works. Other GTK apps work.

I just removed pinentry-gtk2 and installed pinentry-qt and it works just
fine.
It looks not as good as all gtk apps in gnome, but it works ;)
