I've got the same problem (Ubuntu 9.10, fresh installation, not upgraded).

Permissions to ~/.config/transmission/torrents seems ok: after removing
torrent, the corresponding file in path is deleted too.

On startup, Transmission scans ~/.config/transmission/torrents (if
you're using the gtk version) or ~/.config/transmission-daemon/torrents
(if you're using the daemon) and loads all the torrents in that
directory.
