Same issue for me...in my case is gnome bottom panel that prevent me to use
"show-desktop" bottom-left hot corner.
Restarting X or remove and re-add the binding solve temporarly the problem...
Has anyone solved?

I'm having the same issue, but I do not see the applets reshuffling.
Restarting solves the problem for a day or so. Also I could go into
CompizConfig Settings Manager and remove and then re-add the binding and
it works again.

I can confirm the same behavior. It always happens after the strange
refresh/reshuffling of the applets. Once that happens, it's like the
hot corners end up "behind" every other layer.

And now it does it again. Something odd happened to gnome panel: it
reshuffled all applets in random order, all on its own accord. I fixed
that and locked it, but now it blocks the hot corners. If I disable the
panel's "expand" option and let it shrink to the center, everything
works as it should.
Not sure whether the pile of data attached to the original report has
anything useful in it, but moments after I sent it, my Xorg crashed on
an attempt to use gnome-volume-control:
gnome-volume-control: Fatal IO error 104 (Connection reset by peer) on
X server :0.0.
