I've also noticed the terminal background changing colour if I change
desktop theme even though I have 'Use colours from system theme'
unchecked.

To reproduce, just reinstall one of the xfonts-packages like xfonts-base
or xfonts-dpi100. All currently open terminals will change their colors.
This will also trigger bug #507263 (
