I'm pretty sure the issues relating to the blacklist were fixed in
Precise. For Quantal, the messaging menu doesn't have a blacklist at all
anymore, because it doesn't display any applications by default.
Feel free to reopen if this still effects you.

I did not have the messaging menu until I upgraded to 11.04 (Natty) and
got Unity, but the same thing is still happening.

Here's a workaround that seems to work for me. Use at your own risk.
Add this to the bottom of your .gnomerc:

Confirming. The original report is very precise and can be easily
reproduced in my Lucid install.
The only way to get rid of Evolution for good in the messaging menu is
to delete the evolution file from
/usr/share/indicators/messages/applications/.
