Rather than a bug in the themes, I think this would be a bug in
indicator-applet, as it does not honour the ythickness when scaling the
icon for display?

The problem comes from the "ythickness" of the "menu_item" elements in most GTK
themes. For the indicator applet to look good, it needs to be 1.
Also, the "xthickness" should be set to 0, or else the icons are too widely
spaced.
