If you want to always have tomboy available, add it to the GNOME panel.

It doesn't make any sense for something like tomboy not to be session
managed. It's a note-taking application: it's one of those things that
you expect to always be there (if you use it). Heck, even things like
gnome-terminal are session managed!!
