This just started happening to me after today's update - did the update
disable the shortcut completely now? Even with Compiz's Negative plugin
shut off, Super-M is still not activating the messaging menu. Prior to
this morning's update, it worked fine for me with Compiz activated.

Confirming. In different desktop sessions, either the negate plugin or
indicator-messages happens to catch Super-M, preventing the other from
acting on it.
