The error seems to be cosmetic, as the service would still start (I have
not checked in depth, though). Still, the fix is trivial and really
ought to be SRU'ed at some point, IMHO.

/etc/nagios3/cgi.cfg been deleted by hand?

No, nagios3 has never been on this system before. I've tested on another
clean system and the same error occurs.
You should be able to reproduce this easily:
apt-get purge nagios*
apt-get install nagios3-core
nagios3-core expects nagios3-cgi to be setup. You need to add the
following
