I was able to reproduce this using virtualbox.
Install 10.04 unr with all the default options
Add several items to the favorites screen
Upgrade to 10.10
Choose the UNR 2D option
Only some favorites remain

In 10.04, my favorites were firefox, evolution, cheese, empathy, ubuntu
software center, openoffice spreadsheet, open office writer, update
manager, and fspot. After upgrading to 10.10, only openoffice
spreadsheet, open office writer, update manager, and fspot remained.

unr favorites lost on
I know that netbook-launcher-efl changed its favorite path as discussed
with Oliver or relied to the netbook-launcher ones. But as there is no
more netbook-launcher favorites, I think they lost them.
Setting to the right package.
