Is there a case for this options being unchecked by default? So a user
would not accidentally enable it?

when the dialog to open a folder with an application appears there is a
checkbox there to always open the folder with that app and you have that
checkbox selected. the solution is that you right click on a folder
again and open it with 'file browser' so that every folder opens with
nautilus again.
