@N.C. Weber: The Wine issue is reported as bug #635223. It may be that
we don't pick up apps installed in /usr/local - assuming you are
installing from source tarballs, are you using ./configure
--prefix=/usr?

I have the same issue. It seems to apply to all programs that are not
installed through the package manager. This includes programs installed
under WINE

Thanks for reporting this bug and help to make ubuntu better.
Can you get a screenshot please of the latest item you get to hilight
the missing ones?

I tried to take a screen shot, but apparently PrtSc is disabled under
the applications tool?

right, it doesn't work well under mutter right now,
You can try to use the gnome utility and take a delay of 10s for
instance, and then, exit the place, you should see dialog for saving it
appearing then.
