@Florian: I think I may have figured it out now - finally :-)
For the app logging we rely on GDesktopAppInfo emitting a signal on the
bus which is then picked up by Zeitgeist and logged. I guess it's fair
to assume that Qt doesn't emit the same DBus signals as GIO when
starting apps? ;-)

Mikkel, it sounds like a good idea but Unity 2D uses GDesktopAppInfo to
launch applications.

After a talk with Florian we agreed to put this bug on the backburner
for a while. It is very hard (impossible?) to reproduce and a Natty
stack. So unless we see something in this area over the coming time
we'll close this bug.
