Well, Synaptic works,
Language Support, Login Screen, Time and Date Settings and User and
Groups doesn't work

I deleted the user, including $HOME, and re-created it and account still
has the problems.
To add further, Visual effects doesn't work on the same account

OK, I removed all of those and as I said I had removed everything, apart
Firefox & Thunderbird, in HOME folder. Also, User Admin "Advanced"
button doesn't work either. It seems gksu doesn't work not update-
manager
However, I created a new user and everything seems to be fine there

You seem to be using a new "proposed" version of update manager. Go to
the sources options and uncheck the "proposed" option. Then run the
following commands:
sudo apt-get autoremove update-manager
then
sudo apt-get install update-manager
Then see if you can install updates with the manager.

$ echo $PATH

2) I have tried with only "update-manager" without "/usr/bin" that didn't work

Update Manager can be invoked from menu but won't install updates when
"Install Updates" button is clicked, user password is not prompted.
However, when Update Manager is launched with sudo command updates are
installed.

Thanks for taking the time to report this problem. Clicking the update
manager Icon doesn't allow you to initiate an update? You need to run
it from the command line in order for it to work. Is this correct?
