So, it's reproducible if nautilus doesn't draw the background, just set
/apps/nautilus/preferences/show_desktop to false in gconf.

- run empathy, let the buddy list on screen
- switch to another workspace
- use the message indicator and click on the messaging client entry
the buddy list vanishes from both workspaces
